So, I've been playing the shit out of the first two entries of the DOOM series after being really fucking late in doing so and throughout my experience, I was wondering what other great FPSes I've missed out on that released back in the 1990s. And as the thread title says, you're free to throw in some suggestions of which ones I should check out.

Here's my list of must-plays, thus far:

Blood
Quake
Unreal
Star Wars: Dark Forces
Descent
Goldeneye 007
Wolfenstein 3D
Duke Nukem 3D
Marathon
Turok: Dinosaur Hunter

It just misses the whole 90's theme you're looking for, but replace or follow up Goldeneye with Perfect Dark.  It succeed at everything it does except brand recognition.  If you have an Xbox, all the better and get the updated version but regardless it's more than worth giving a chance.

Also Marathon into Halo if possible, but that's even more drastically out of the 90's.

System Shock 1 & 2, and Shadow Warrior.

Definitely these.

Unfortunately, I didn't live at the time of 90s shooters (I did play the above mentioned ones, soooo much fun), so all I can recommend for you are the DeusEx series and Halo series as mentioned by Long John.
Only way to go is up.

Chex Quest is a Doom TC though

Well...
The World is Not Enough (N64)
I haven't really played it but I remember Duke Nukem: Zero Hour (N64) looking pretty cool

Also I still love Goldeneye. I prefer the single player in that one but PD had the more fun multiplayer imo

If you are still interested in DooM once in awhile and its mods and game modes, check out Zandronum if you haven't already. You can coop it up in Doom, Brutal Doom, Complex Doom, LCA, various new map packs etc. There's Invasion games modes as well (kill waves of demons), Coop, Survival Coop(1 life and your out for the round), wierder games like Shotgun Frenzy (buy guns+upgrades).

For awhile and still everyone once in awhile there are servers up for WDI(Who Dun It) generally populated by severe sperglords, but if you like a broken form of GMOD murder you might enjoy it. Demonsteele servers (anime sword slashy crazy mod), Shotgun Frenzy, some sort of Minecraft Doom (gather resources, build bases, fight off hordes of demons, destroy other players bases to grief them), HDoom (hentai doom mod that I tend to beg server admins to run). Some servers run Christmas themed map/monster packs during the holidays, they all suck but it's oddly fun if you like that seasonal changeup shit.

There's all the death match stuff too, but I'm not a fan of violence so I shy away from that, plus I'm awful at it.

If you ever see HANDC0CK in game, call him a slut for me and then bully him back to middle school. Also spam "RE" on coop servers when the admin isn't there, it can have fun results.

I guess I'll tell myself to get to playing Disruptor (developer Insomniac's very first title) and Alien Trilogy (which really isn't all that bad) since I still have those discs collecting dust. Also, a lot of these suggestions are pretty good.

I.M. Meen.

A little literacy never hurt anyone, especially if you have to navigate through a magic-wielding pedophile's library of DOOM!

I was waiting for someone else to say this and I know you glossed over this before but how about trying Brutal Doom?
It's compatible with alternative Dooms like The Plutonia Experiment and Hexen if I recall correctly.
Depending on how or what program you run it with some of them support modern keyboard and mouse layouts over the more archaic controls but that's up to you.
It's at the very least a fresh way to experience it.

(not for the faint of heart)

Maybe not must-play games but certainly provided me with a few hours of entertainment:

Shadow Warrior
Rise of the Triad
Redneck Rampage
Powerslave
Heretic

jumping flash 1+2 for the ps1, easy to emulate I guess, it's a mix of fps and 3d platformer back when neither genre had been properly stablished.

I've also seen some gameplay of this one indie FPS called Strafe, and while it's technically not a game from the 90's and has some roguelike elements to it, it definitely nails the blocky look of titles from late in that era. Also, the trailer for it was fucking hilarious.

Oh, and for a legit 90's FPS, I think I'll mention the first Medal of Honor because the whole realistic WWII setting was kind of a breath of fresh air at the time.
