Oh, right! I actually got an email a while back about that; the guy who told me about it also told me the following:

Homura and Honoo are the same way of reading this character. If you want to be technical about it, it shouldn't matter, but I would personally defer to Byakko and the other gent's judgement here and go with Kiri Homura.

One of the meanings of "rei" is "zero" (Zero's Genmu Zero attack in MvC3 and TvC is written in kanji as "Genmurei"), so I don't know what to say. Maybe Reishiki will be fine?

As for Kamigomi, if I'm reading the page that Byakko gave correctly, then yes, it should be changed to Kamukura. (He had it in 2k1, 2k2 and XI, correct?)

Yeah, the same kanjis have different reading ; while both are technically correct, either SNK gives the right reading they chose, or one reading just sounds more natural in Japanese. For KoF, as you can see in my previous link, you'll find the better reading on Wikipedia.
For 零式 for some reason this one is not up on Wikipedia, but I'm pretty sure the usual choice is Zero Shiki (I guess Reishiki sounds way too much like 礼式 which means etiquette, totally not the same thing). As for Kamukura, I definitely saw that one in some random official movelist flyer ; plus, the "gomi" reading makes you think of "garbage" (same kanji for dust, dirt or garbage, different reading) so I kinda cringe everytime someone writes Kamigomi. God's garbage.
So you see how you find which reading just works better.

Actually in this case the kanji is 焔 but that's, like, synonymous.

Hm, it's probably the gif speed but, isn't the hit animation supposed to be faster? When he's turning around and punching?

Kamigomi has been used in a lot of FAQs, so it's a mistake that's been spread pretty wide (just like all of Kyo-1 and Kyo-2's supers, the very first FAQ on 02UM gave absolutely horrible readings and suddenly everyone used those and it became a losing battle to give the correct readings, the proper ones are on the Wikipedia page and they -almost- all refer to something from mythology). BTW 紙ごみ which is read kamigomi means paper trash, another example of chosing the better reading. Meanwhile I can't find a single example of that move being read as Kamigomi.
