I dont think you indexed it correctly, try looking for a tutorial on youtube on how to make portraits, it will show you how to index the images for use in mugen.

Um... I've recently just watched at least 5, and I've still been unable to do it... but this is what I know:
I believe I'm just using normal fighter factory, not ultimate
I get this message every time I load it:
"The image is set to the sprite 10,0 (#45) isn't color indexed. For the current SFF version, the image will be converted to indexed with an optimized palette when you save the file."
and then when I save and quit, it says:
"Do you want to save the palettes of the group 1 based on the definitions (palette 1,x = palx in DEF)? Choose no to ignore palettes."

Oh wait, nevermind! I did it... almost. How do you set the transparancy?

The transparency of the sprite itself or it's background?

Just the background :P I tried looking it up, but it seems that everyone has been using an outdated version of fighter factory O_o

Set the transparent (the first color in the palette) to the color of the background.
