I had the same issue. The way to fix this is to go inside the stages def file and fix the path to the sff file. For example let's say that your Art_of_Fighting stages say something like AOF3/stagefolder/stage.sff
For me the way I got this to work was to remove the folder names and label it like this.
AOF3/stagefolder/stage.sff (This doesn't work)
stage.sff (This does work)

Hope this is what you were talking about.

Can you elaborate on why you use that res please? I'm interested.

And 320x240 is sooo WinMugen. With a gigantic compilation roster, the select screen looks shitty in low-res....

I dunno man, with custom ports and few slots, 320x240 is quite a beauty queen.

This res is the same as 1920x1080 and 1280x720 without squishing the mess out the fonts that 640x360 does. People with lag issues can enjoy this res with no problem. In order to set everything up so it doesn't looked zoomed in and really pixelated as everybody says just run your localcoord at half of the xscale res. So half of 852 is 426 for any thing lowres. Hires would be the same res instead of the localcoord being 640 it would be 852. This will work it any kind of res that is made for a 16:9 aspect ratio. If you like the 4:3 aspect than all your setting will be 320 or 640 depending on the res it was made for. IMO it actually looks better and plays very nice even with the opengl setting turned on.  Running those localcoords stated above is pretty much the same as let's say running the characters cns file x&y setting at 0.75 without repositioning all the explodes and projectiles. Stages and motifs are the same way for the most part.

Win-mugen hi-res selectscreens are set to a 640x480 resolution. If everything else is too small thats because the image is half of that. You will need to double its size for it to have the proper deminsions. Just use fight factory extract the files that are too small and resize x2 the original size.

Well then readjust the explod in its file or add a scale perimeter to the explod. Its most likely due to the localcoord you are using which I am gonna guess around 400. So your x-scale would be 1.25 the original amount set for it.
