My gut says Darkseid has this pretty handily, but I could definitely buy a Thanos win.

the Infinity Gauntlet does not affect material whose origin is from outside the Marvel universe, as it did nothing to Darkseid. On top of that, both given their omega weapons, the Gauntlet is destructible, the Anti-Life Equation is not. And if I'm recalling the Infinity Gauntlet story correctly, with the Gauntlet in all its full power, Thanos and Nebula both could not defeat higher-tier gods of creation and destruction, but only stalemate with them, which Darkseid surely ranks among.

Huh, not really? The Gauntlet is perfectly capable of affecting anyone and anything, no matter what universe it came from. The key factor that limits it is that it only works in its home dimension; it makes a sort of intuitive sense, like, the Time gem of Dimension XYZ has control of and can manipulate the flow of time in Dimension XYZ, but it can't do squat in Dimension ABC, and so on with the other respective gems.
The Gauntlet is also not exactly destructible; while the glove itself is just a fancy, bedazzled glove, the Infinity gems themselves are universal constants, and can't be destroyed... except for extremely rare occasions. Notably, the one time they were destroyed was during the lead up to Secret Wars (2015), and that was because they were dealing with forces from Beyond (quite literally, as it turns out) not only the Marvel universe, but the entire multiverse as well.
Also, the Gauntlet is very capable of overcoming the higher-tier gods of creation; the Gauntlet is unmatched by any of the many, many cosmic entities that make up the Marvel universe (from Galactus and the Celestials to the more abstract concepts like Eternity, Death, and so on). Do note, however, that it is very specifically beneath The Living Tribunal, the ultimate cosmic judge who oversees the entire Marvel multiverse (the conclusion to the Infinity Gauntlet storyline was resolved in part by the Tribunal showing up and saying "alright, no more of this shit"). Oh, and I guess God Emperor Doom from Secret Wars (2015) also bested an Infinity Gauntlet-wielding Black Panther, but Doom was wielding that power from Beyond that I mentioned before. The point is, basically nothing beats the Infinity Gauntlet, unless you're literally the #2 most powerful being in all of existence, or you're wielding the powers of those outside of existence, who far exceed even that #2 most powerful being in all of existence.
And while we're on the subject, one time Thanos got his hands on something called "The Heart of the Universe", which is a very, very vaguely explained... thing? Cosmic force? Energy? Who the hell knows, but it's is like the Infinity Gauntlet, only it works everywhere and even on The Living Tribunal; it appeared in a comic that Marvel apparently does not regard as canonical (the comic ends with Thanos using the Heart to undo the complete destruction of all universes/reality at the cost of erasing himself from existence, so, you can imagine why they made that decision about its canonicity).
In the end, it's not a particularly interesting fight if Thanos gets the Gauntlet, because then it stops being a fight. I guess that might also be true if Darkseid got the Anti-Life Equation, but that's always been a lot more vague, and may or may not amp up Darkseid at all. These two are already big powerhouses on their own, there's plenty to make a big long fight over without needing to give them their special toys.
