About 4 or 5 years ago I downloaded a mugen that used game maker to make a custom story mode. It used RPG styles sprites but would open into a mugen for battles. The story involved KFM and Mortal Kombats Scorpion, Sub-zero, and Reptile. If anyone has any knowledge about this project or any ways to implement it, I would really appreciate it.

Funny that you mention that.
I already wanted to know for quite a while, how I could efficientily combine MUGEN with Game Maker, and I heard that MUGEN can be started up for battle only with command lines. The challenge is to somehow make those command lines work in Game Maker.
And even after that, you're only halfway done. How can Game Maker detect, whenever someone has closed the MUGEN manually by pressing ESC and the like or the battle in MUGEN is finished like it should? What happens, if you close the Game Maker part, while the MUGEN part is still active?
There's lots of trail and error involved, but for me it should be worth it, whenever I finally figure everything out.
The question is: Are you willing to go through a lot of trail and error?

These are the parameters that you can configure via command line, at least for 1.0:

Quick VS Options:
 -p<n> <playername>  Loads player n, eg. -p3 kfm
 -p<n>.ai 1          Enables AI for player ?, eg. -p1.ai 1
 -p<n>.color <col>   Set player n's color to <col>
 -p<n>.life <life>   Sets player n's life to <life>
 -p<n>.power <power> Sets player n's power to <power>
 -rounds <num>       Plays for <num> rounds, and then quits
 -s <stagename>      Loads stage <stagename>

Debug Options:
 -nojoy              Disables joysticks
 -nomusic            Disables music
 -nosound            Disables all sound effects and music
