A "spiritual"  modern sequel with the fantasy characters of the game instead of the wu tang members (who are all above 40 now or?) could be great.

Bet it was mentioned before already but Slap Happy Rythm Busters, the cell shaded ps1 fighting game which was weird but full of funny ideas. Always hoped it would return on the ps2 in japan. But nay =/

Sunday x Magazine would be an awesome game for a sequel.
The roster was amazing, but the game play is so slow that it's rendered unplayable.

Out of the games that I've played thus far, I'd also love to see NieR and Resonance of Fate get another installment.

Also, before I forget, I would also like to see a sequel to Wario World. While it was a very short game, outside of that, I found it to be very fun. If they made one with more levels, and not have enemy re-skins throughout the entire game, it would be amazing. And considering the Wii U is out now, it could be in glorious HD!

The game looked interesting on the NES. It would be interesting to see what a sequel would have looked like on next gen consoles. :)

Portal 3.
The first two portals were really innovative. They should consider a 3rd game. unfortunately, they can't count passed 2.

Wario Land Shake It! (Or just the Wario Land series in general) - Motion controls that don't feel tacked on, I hope Nintendo decides that their new console needs a Wario Land game, not just a WarioWare game. I really loved everything about Shake It.

funnily enough it seems this game has a massive japanese cult following. i should actually try it one of these days. i liked the little pilot dudes whizzing around controlling their robots
