Issue with palettes from Infinity MUGEN sprites

I am trying to make a character using the Infinity MUGEN sprite rips from JJBA PS1 and I have a major problem trying to get the background pink color transparent in the palette. When I went to make the palette in Fighter Factory 3 I imported the sprite image on the right to get the palette and then tried to get all the colors over but I was not sure where the pink would go to be transparent (some people are saying it needs to be first, others are saying last). If I import the palette in the actual character sprite editor (even though I'm making the palettes first) it will rearrange the colors to the palette's default and the pink shows up in MUGEN, which is not what I want. What am I doing wrong and how would I go about making the sprites have transparency without that pink showing up?

EDIT: Figured it out. I had to index the colors in Photoshop, change the last color to pink and then change everything in between (and the first time the pink occurs in the palette) to some other unused color so it would be transparent.
