Been wanting to add some sprite animations to a char SFF so i can view it in-game with the FXs and all.

Not sure how to ask this! So i'll try. . . The question:

How do you make the char sprites banch and index in a way so the char can have palettes?

Use any picture editing programs such as Gimp or Photoshop to make indexed sprites with a palette you would like to use.
--------------------------
My method:

(1) Make an indexed sprite using a picture software. (Selective index recommended)
(2) Make a temporary empty character from Fighter Factory and open up the palette editor and open the sprite while loading its palette.
(3) On the right side with an empty palette, move each "original" colors from the left to the right into an organized format (row 1 = skin, row 2 = clothes, etc).
(4) Save the right/new/organized palette into a ACT file.
(5) Make an entirely new character with all DEF, AIR, SFF, etc files.
(6) Assign Pal1 to the newly made ACT file.
(7) Open up Fighter Factory and import the sprites by forcing them to adapt to the ACT file.
(8) Quick and easy organized palette + sprites made!
