i am making some 9000,1 ports and having trouble with some shades of black.

they look fine in fighter factory, but in mugen, some appear transparent.

what can i do to change/fix this?

With Photoshop in mind :

Because this black colour is the last colour of your palette, so Mugen uses it as the transparent colour.
Change the portrait back to RGB colours, and change it again to indexed. Instead of using 256 colours, use 255 (or alternatively, use 256 with the transparency button checked). Look at the palette and change the last colour to a magenta or light green one, just to be sure it's not used in the portrait.
Save and you're done.
