Resaving .SFF File is Breaking Alternate Modes Linked to Palettes

I’m working on editing Umihei’s SF3 Ryu so that its Evil Ryu Mode is it’s default. The Evil Ryu mode is linked certain palettes, 7-12 I believe.

I’m working on a SF3/MOTW compilation that uses custom portraits in the screen pack. When I try to resave the .SFF file to insert the custom portraits, it totally gets rid of this alternate mode. Does anyone know why resaving an .SFF file would remove this alternate mode?

Okay...I figured it out... If you resave the .SFF file in fighter factory, it gives you three options. In this instance, resaving the file as a Mugen Beta .SFF didn't break the character....It was super easy.
