Let's see...

Apocalypse, Onslaught, Galactus, Anslasax, G-Akiha (and I think there's a G-Len out there somewhere, because why not?), Giant Ultraman, Kraidgief, and there's a giant mode for HD Zangief. Might as well throw Leopaladon into the mix as well, considering he's much bigger than most other characters.

Ok, a few more:
Omegpsycho's bosses (Crocomire, Phalanx, Contra Skeleton, Somulo), Nikukabe, giant mojo, kraid, rancor, big vlad, death force, motherbrain, giant mike tyson, manticore queen dragon, sinn/red dragon, motherbrain, la=gooth, arthas, king behemoth, a lot of the maplestory characters...

A very, very big boss (not quite giant) is Metal Gear Rex by bartlett. He's pretty intensive to run, though, and may cause a memory error on some computers.
